Stereo microscope imaging problem

Hello everyone,
I am using stereo microscope to image wound created on an animal model and tracking the wound healing over time by taking images every hour in stereo microscope at 2x magnification. To see the percentage of area healed , i draw the line along the inner diameter of the wound for the every hour image using Imagej software.
As assumed the area should decrease with time(as the wound is healing)
But even after many repetitions i am finding that the area of wound is not linearly decreasing. Sometimes they just just decrease and increase(which is impossible!).
So please provide me with a solution.
Also i manually draw over the wound border to calculate the area, which makes it even more difficult since the wound borders are not clearly defined. can someone please suggest me any other software to do so easily?
