Software for automatic cell counting of CCD images

Dear all,

I am working with images from (a) Charge-Coupled Device photon detector (CCD microscopy). I use a DAPI staining for nuclei and a staining for Tartrate-resistant acid phosphatase (TRAP).

After acquisition I would like to analyse the images and count the number of cells. I am looking for fused cells with irregular morphology, positive for TRAP (brightfield/transmitted light) and with multiple nuclei.

Is there any way to image these automatically by some sort of software program? (Preferably freeware, if possible)
